I Just bought a Wacom Cintiq 12WX and I want to set it up as a completely independent monitor.

I have one video card, an ATI X1300 with one VGA slot, which the main monitor is connected to and one DVI-I slot, which the Cintiq is connected.

When I use the ATI control panel I can use duel monitors in three modes: Extended Desktop, Clone and Horizontal Stretch. What I want is to operate the two displays independently. I want to open Photoshop in the Cintiq at 1280x 800 resolution while using all my other programs in my main display using 1024x768 resolution and using a hotkey to switch mouse function between the two displays.

Is there a way to do this with one video card or do I need a second and is it even possible with a second video card?

Hi,
The common way a second monitor is used is called the Extended Desktop. Then when you maximize an app it only covers the one monitor it is displayed on. The other can be used to display the other application.
